Does Connecting component speakers to Amplifier Disable head unit Equalizer?

No it will not disable your head unit equalizer. Component crossovers more or less filter certain frequencies out and have a range ..not just one particular frequency. So u can still adjust your equalizer to desired sound. The component crossover will just cut off any undesired frequencies that may damage them. So dont worry about it :)
